What should I do if Builder is asking me more money for registration than specified?

Let me explain in detail, As per my knowledge the charges are 10.09% (registr=1%, Stampduty=5%, servicetax=3.09%, VAT=1%) of Property cost. 
But builder is asking 12% (reg=1, sd=6, stax=3 and VAT=2)
Now my question is are these charges place dependent? Are they variable place to place or person to person? 
Can I straight way refuse to pay the amount he is asking?

    Dear Amol,
    The stamp duty was increased to 6% in Pune starting April 1st, 2013 due to LBT

    Dear Amol, please do check the applicable Stamp duty & VAT in the state where your property is situated. Yes VAT & Stamp Duty are state subject & hence differ from state to state.
