ONI am looking for a portfolio tracker (even paid is ok) that will automatically track my portfolio based on my folio numbers (not manually enter SIPs). Further, I should be able to enter things like FDs and it should give me an accurate picture of my allocation, CAGR, income tax gain/loss (short term & long term), etc.
Any suggestions?

I have used money control & msn finance but best I found is http://valueresearchonline.com/ – simple, user friendly and all features.
I am using Microsoft Money software. Now MS disccontinued this product but I have seen it dead cheap in ebay. It has all options that you are looking for.
you can also use google online spreadsheet for portfolio tracking
it allows formula like =GoogleFinance(500470) to get the latest stock price and have your own custom calculations like brokerage, dividends etc.
